First of all, 2 AWG is a bit overkill for the stock 100A alternator. The OEM conductor I think is 8AWG stranded copper wire which has a resistance of 0.6282 mΩ/ft. Lets say you have a 6' run ... that's roughly 4mΩ. According to Ohm's law, you would see a drop of 0.4V across that wire or 3%. And that's a very generous estimate, and only at peak output which you almost never get. With 2 AWG wire, that drops to about 0.1V or 1%.

In any case, the OEM fusible link is 12 AWG which has a fusing current of about 235A, and should work for your application. Make it about 1/2 ft long, and put lots and lots of insulation, to contain the heat instead of spreading it to nearby objects. If that doesn't work for you, you could put in an ANL fuse instead.
